The English word "deposit" covers several distinct actions: putting money into a bank account, paying a security deposit, leaving something somewhere for safekeeping, and natural accumulation of layers. Each meaning has different natural Japanese expressions.

General verb for depositing money into an account. Often used in banking contexts.
給料を銀行口座に預け入れた。
I deposited my salary into my bank account.
Specifically means to deposit money in a bank. Slightly more formal than 預け入れる.
毎月、一定額を預金しています。
I deposit a fixed amount every month.
To make a payment or deposit into an account. Often used for transfers or business contexts.

To transfer money electronically into an account. More specific than general deposit.

預ける is the most versatile for leaving anything with someone. 預け入れる is more formal and often used for money or valuables. 預金する is exclusively for bank deposits.
The loanword デポジット is only used for security deposits (e.g., hotels, rentals). For bank deposits, use 預金 or 入金.
