消える (kieru) focuses on the act of vanishing from sight or existence, often suddenly. なくなる (nakunaru) means 'to be gone' or 'to run out', and is more about the resulting state of absence. Use 消える for visual disappearance, なくなる for depletion or loss.
Avoid directly translating 'disappear' as 消える in all contexts. For example, 'My headache disappeared' is more naturally 頭痛が治った (zutsū ga naotta, 'my headache got better') rather than 頭痛が消えた, though the latter is understandable.
この習慣はもうなくなった。
