君主制 refers to the political system, while 王室 refers to the royal family as an institution. Use 君主制 when discussing forms of government, and 王室 when talking about the family, their activities, or their public role.
Monarchy is not the same as empire (帝国, ていこく). A monarchy is a system with a monarch; an empire is a group of territories under a single supreme authority, often an emperor.
