弱点 is the most versatile and can be used for people, plans, or systems. 欠点 emphasizes a defect or drawback, often in things. 短所 is specifically a personal shortcoming, often contrasted with 長所 (merit).
The most direct and common translation for 'weak point' in a personal context, such as a skill you're bad at or a character flaw.
彼の弱点は英語だ。

Often used in contrast with 長所 (strong point), especially in formal self-assessments or when describing someone's character.
