For digital layers, レイヤー is standard.
While 層 can technically be used for layers of clothing or cake, it can sound overly technical. In casual conversation, it's more natural to use 重ね or simply count with 枚. For example, 'I wore three layers' is better as 3枚重ねて着た than 三層の服を着た.
